Metroid: Zero Mission was released in Japan on July 21, 2002; in Europe on October 30, 2002; and in North America on November 20, 2002. Zero Mission was the first game in the franchise to be published by Nintendo's newly created Game Boy Advance developer Retro Studios. Prior to being released in North America, the game was delayed to address a number of issues with the game's control scheme and design.

In an interview with GameSpot, series producer Yoshio Sakamoto explained that the zero mission was announced to fans as a way to pay homage to the original Metroid. He stated that developer Retro Studios had always wanted to make a Metroid game, and chose to move forward with the project after discussing with Nintendo staff what changes they could make to the game's design and mechanics to differentiate it from the other Metroid games. Retro wanted to create a new adventure for Samus Aran, and players would be able to see glimpses of her in the story of the game.

The Metroid Zero Mission features a title screen that plays the main theme of the game and a prologue sequence that showcases Samus's journey to Zebes. The game's prologue also features a cast of characters that appear briefly in the original Metroid and Metroid 2. The only other significant change is that Samus Aran's ship is replaced with a Zebes-based vessel. In the original Metroid, it is revealed that the Space Pirates are using Metroids as biological weapons, and Samus assumes that the ship is carrying Metroids that the Space Pirates intend to use against Zebes.
